I have just three quick comments:
1) You'll want to add a few feet to the topmasts to give them some overlap with the flagstaffs. The proportion would be about the same as the topmast - topgallant overlap.
2) Even if it will be bare, you might consider adding a mizzen flagstaff as well. At minimum, you'll want to add a truck (cap -- like on the stern flagstaff) to finish off the mizzen topmast.
3) The tiller would indeed come within a few feet of the quarterdeck rail, but keep in mind they rarely operated on a full sweep of the deck. The rudder in this period was confined to about a 60 degree sweep -- 30 degrees to either side.
